Got it, this is the bug.
No one seems to have added 50 + brushes before.
So, we will fix it.

don`t know if this works in your scenario
but I can tell you how I do it
and how it allways have worked for me
till today
without ever having problems at all
its this "... drag broush out of custom.pallet.window ..." - thing you mentioned already quite often
this is how I delete a brush/tool from my custom pallet
- activate the edit.mode within the custom.pallet
- drag brush/tool out of the pallet
- de-actiavete teh edit.mode within the custom pallet
- done
in may case if I now enlarge the custom.pallet.window by dragging the corner I can not spot the previously draged out brush/tool anymore.
its gone.
At least in my case.
BUT I never placed that huge amount of brush/tools within my custom palett
maybe you reached some speacial condition in the present system of Painstorm so that something got locked in the system memory within the Programm.Painstorm itself
in that case the only solution would be to cleare your custom.palette completely and rebuild it from scretch, while testing its functionallity (still possible to add/delet brushes/tools?) constantly.
To save you time you could try to move the items from custom.palette_1 to custom.palette_2
clean up custom.palette_1 completely and move all previously moved custom.palette_items back to the cleared custom.palette_1
when I say cleared. I mean cleard and not cleaned
someone mentioned in this thread, that it is possible to clear/wipe the custom.pallete_1 somehow
btw.
try the shortcut [c ]
to make the custom palette appear directly on you courser
not sure if people are aware of this extreme dope function
